You can assign them using "lua files" you can find in:
Fifa xx - Game - data - fifarna - lua - assignments - teams.
Open team_xx (xx is for id team number) and add this line:
assignGKKit(39,0,{2,12,22})
assignGKKit(39,3,{2,22})
For example I assigned 3 goalkeeper kits (2, 12, 22) to the Atalanta (39) home kit (0), and only 2 for the third kit (3)
