So, I've created my leagues in CM and it's working fine. I've replaced leagues so I can use my leagues in Career. The problem is that, how do I change the popups?

Like example: I replaced the mexican league, it says my new leagues name and all until the logo of the old league shows up in a match. How do I change that?

I'm almost certain you do not need to switch it with another league. So, just assign a new ID and add the graphics yourself.
