I have the same problem. Some players boots disappear. I think it's the neon green color one. Pato,ronaldo and some others have those boots usually and they are missing.
Hi everyone In a first place I would like to thanks Zlatan for amazing job that he has done with this patch! File system in fifa is pretty much ****ed up and causes difficultis for moders. In nba 2k this is so much simplier. One file for shoe, jersey, control c, control v and it's done. So I'am not surprise that are some bugs because it's pretty much impossible to assign all those file and check it afterwards. I spend 3 days to work this out and as 7Daewo7 said revolution mode for boots is a solutuion and/because this patch use this **** 
so in your root folder of fifa you have data\fifarna\lua\assets\player.lua that you open with notepad. There's section player boot and its very easy to find player you're looking for cause everything is very clear...problem with ronaldo and every other player that boots are missing is that in data\sceneassets\boots files responsible for 3d model of those boots are missing. You can either check in creation master which boots have working 3d model and replace its number in player.lua or if you want exactly that shoe that ronaldo wear download model from moddingway.com and replace all files in creation master. I take also a closer look on missing referee kit but all i know is that kits are assign in proper section in player.lua. I realy don't know how this works but when you play kick-off or season for example in serie a as a whole team is all ok and referees wear their kits. When I started career as a player referees from italy had pink shirts-black shorts :P it look like this: assignTournamentRefereeKits(31,31) --RefereeSerieA
What I've done is changed first number 31 for 210 ( set 210,31) is from coppa italia listed below. For referee from Ligue 1 you can do the same. Try with diffrent numbers or use referee kits from coppa italia. Sorry for long post and for my english

ok but look...ronaldo and about 20-30 other players wear nike mercurial vapor viii which is number 243...in creation master delete this shoe, next create clone of frg. shoe 1 and add all texture from this particular nike model. save all and voila all it take something about 2 minutes and i belive there isn't any other way...like i said all shoe that not appear in game missing 3d rx3 file...bull**** i know but what can you do :/

2. In creation master check which shoes are missing ( I belive that's 238-248 )
3. download desired shoe from moddingway. (shoe list is in player.lua)
4. delete shoe from creation master ( It will also delete files from sceneassets )
5. clone shoe that have 3d model to view ( if you want to create adidas adizero clone other adizero because of diffrent 3d model ). when you clone select specified shoe id. not automaticly assign.
6. load all the textures...everytime when you load a texture save it. check if 3d model appear and exit cm12 with file -> close...dont save anything with file -> save in cm because it's starting to regenerate files...I think so. but if it ask to save current work click yes.
Form me it works perfectly...I have all shoes zero levitating dudes. Hope Zlatan do something about referee kit. But I dont realy care which kit they use.

haha me too..i have this game since last wednesday I've done some research about referee kits in career mode...for french kits in career mode you have to change one entry in player.lua:
